GSE280402
GSE280402 is the Gene Expression Omnibus accession for the whole-blood bulk RNA-seq data generated by Tkachenko et al. 2024 for type 2 diabetes transcriptomic analysis and later included in the Tkachenko et al. 2025 cross-study meta-analysis.
Dataset Facts
- The study enrolled 8 healthy volunteers and 8 unrelated individuals with T2D.
- After outlier filtering, the dataset contributed 7 healthy and 7 T2D samples to the meta-analysis.
- Samples were whole blood collected after overnight fasting in K2EDTA tubes.
- RNA-seq libraries were prepared with TruSeq Stranded Total RNA library preparation and sequenced as 75 bp paired-end reads on an Illumina HiSeq 2500.
- The original Tkachenko et al. 2024 analysis reported 146 DEGs, while the later Tkachenko et al. 2025 meta-analysis reprocessing reported zero significant DEGs for this dataset after outlier filtering.
- Tkachenko et al. 2024 originally generated GSE280402 as the bulk RNA-seq companion to the PBMC scRNA-seq dataset GSE280401. The same dataset was subsequently included in the broader meta-analysis of Tkachenko et al. 2025.
- Tkachenko et al. 2024 identified 146 DEGs (71 up, 75 down) at adjusted p < 0.05 in the original analysis, with PCA showing disease status does not explain most variance.
- Subjects 2 and 4 from this dataset also contributed PBMC scRNA-seq data to GSE280401.
Paper-Relevant Use
- GSE280402 is useful as a small, newly generated whole-blood T2D RNA-seq dataset rather than a PBMC-specific or ancestry-aware resource.
- It anchors the new experimental component of Tkachenko et al. 2025’s broader cross-study meta-analysis.
